Getting some mail!
When I log in to this site, it shows me an notification that I have a message in my mailbox. After reading that message a few times,
that same notification doesn't want to disappear. How come the # 1 always appears next to the little house in my profile?

If it's a very brief message and you have read it on your notifications page without actually clicking it open, then the notifications count won't go down. Another possibility, doesn't sound like what's happening for you, is that a message you've received has come from a spamming user whose profile and messages were deleted at the system level; the notifications count has sometimes continued to reflect that message, which of course you can't open.
